Provided are a fuel cell system and a fuel cell system operation method capable of sufficiently preventing or recovering performance lowering of a fuel cell stack and suppressing lowering of durability of the fuel cell stack. The fuel cell system has a fuel cell stack (100) formed by an anode flow path, a cathode flow path, and heat transmission medium flow path are formed in such a manner that the input side regions and the output side regions are almost superimposed, respectively, when viewed from the unit cell layering direction. The system includes an anode gas flow reversing device (122) for reversing the anode gas flow direction to direction B which is opposite to the forward direction A or a cathode gas flow reversing device (123) for reversing the cathode gas flow direction to direction B opposite to the forward direction A; a heat transmission medium flow reversing device (124) for reversing the heat transmission medium flow direction to direction B opposite to the forward direction A; and a control device (300) for controlling the reversing devices (122, 123, 124).
