A drain connection structure of a blower unit for an air conditioning system of a vehicle is provided to increasing the ventilation efficiency without generating electric short circuit by installing a drain connecting pipe between a bottom case installed under a ventilation case and an air conditioning case. A bidirectional suction fan(22) is rotated by a motor for sucking in air through upper and lower sides. A scroll case(20) has a bell mouth(21) formed at an upper part, at least one or more air inlets(27) formed at a lower part, and has the bidirectional intake fan inside. A ventilation case(30) has a passage for introducing air along by an outer surface of the scroll case, and has the scroll case inside. An air intake case(10) is installed above the ventilation case, having an inner air suction port(11) and an external air suction port(12). A bottom case(40) is installed under the ventilation case for collecting water included in air introduced into the ventilation case, having a drain hole(41) at a lower side for being coupled with a lower end of the ventilation case. A drain connecting pipe(51) is installed between a lower part of an air conditioning case and the bottom case for discharging water collected at the bottom case to a drain part of the air conditioning case.
