PROBLEM TO BE SOLVED: To provide a water treatment system for producing drinking water stably producing drinking water over a long period, causing little clogging of an MF membrane or UF membrane even if directly treating raw water with a membrane separating device using the microfiltration membrane (MF membrane) or ultrafiltration membrane (UF membrane), small enough to be loaded on a high movement vehicle, and its operation method. SOLUTION: This operation method of the water treatment system comprises a setting process for calculating a set recovering ratio from the formula 1 based on the turbidity of raw water measured by a turbidity meter, set passing-through flow rate of a membrane separator, a membrane area and a parameter; a measuring process for calculating a measured recovery ratio from the formula 2 based on a raw water flow rate or enriched water flow rate of the membrane separator, and membrane passing-through flow rate measured by a flow meter; and a control process for controlling the membrane passing-through flow rate and the raw water flow rate or enriched water flow rate of the membrane separator to obtain the measured recovering ratio same as the set recovering ratio.
