An apparatus for protecting a high pressure pump of a diesel engine is provided to allow a driver to stop a vehicle when moisture is detected in a fuel filter or a high pressure fuel line. An apparatus for protecting a high pressure pump of a diesel engine includes a first moisture detection sensor(13), a second moisture detection sensor(14), and an ECU. The first moisture detection sensor detects the moisture in a fuel filter(10). The second moisture detection sensor is installed at an input end of a high pressure pump(11) to detect the moisture in the fuel. If the moisture is detected by the first and second moisture detection sensors, the ECU prevents the moisture from being introduced into the high pressure pump by decreasing the RPM of the engine below a predetermined value.
