A method and a system for verifying protein-protein interaction by using a protein homology relationship are provided to verify the protein-protein interaction of one protein extracted from a biological experiment at a low expense by comparing the extracted protein-protein interaction with the protein-protein interactions proved in various kinds of proteins. A protein information database(140) stores information for various kinds of proteins. A protein-protein interaction database(160) stores the protein-protein interaction of the proteins. A homology relationship generator(110) generates more than one homology relationship between one source protein and other proteins by filtering the proteins closely related to the source protein from other proteins in the protein information database. A protein-protein interaction generator(120) generates the protein-protein interaction corresponding to the source protein-protein interaction by using the generated homology relationship. A protein-protein interaction estimator(130) estimates whether the generated protein-protein interaction is included in other proteins by using the protein-protein interaction database.
