PROBLEM TO BE SOLVED: To provide a means for simply detecting an existence ratio of two or more genes in a detection target substance, so as to make good use of the means, for example, in a field of anaerobic bioremediation. SOLUTION: A method for detecting the gene comprises preparing an amplification reaction product of a gene region in which specific single base substitution is recognized, with respect to a sample which has a possibility of containing two or more of detection target genes having relation of the specific single base substitution, and then (A) conducting single base elongation reaction of the amplification reaction product, (B) combining avidin on an avidinated magnetic bead with the amplification reaction product together with biotin in a hybridized chain of a biotinated primer by coexisting the avidinated magnetic bead in a reaction system (A), and (C) counting one kind or not less than two kinds of labels in the reaction system and a ratio of intensities between counted labels is expressed as a ratio of existence of the detection target genes in the sample.
