PROBLEM TO BE SOLVED: To provide an operation control method and a system of a seawater electrolyzer for a shaft cooler which enable continuous operation of the seawater electrolyzer without repeating the starting and stopping of the seawater electrolyzer for a shaft cooler. SOLUTION: The operation control system of a seawater electrolyzer for an axial cooler comprises a residual chlorine concentration measuring means (a residual chlorine analyzer 15) for measuring a residual chlorine concentration in seawater supplied to axial coolers 14a, 14b, and a control means (a controller 50) for setting the output of the seawater electrolyzer for an axial cooler (the seawater electrolyzer 13) to zero and performing continuous operation when the measured output of the residual chlorine concentration measuring means is equal to or larger than a limited value.
