PROBLEM TO BE SOLVED: To provide a method for detecting genetic polymorphism with which the degree of freedom in a detection site is high with a remarkably slight risk of misrecognition and the genetic polymorphism is detected by simple operation. SOLUTION: The method for detecting the genetic polymorphism is carried out as follows. A first oligonucleotide (an oligonucleotide having a sequence complementary to a third region, a sequence complementary to a second region and a flap sequence non-complementary to a specific sequence) and a second oligonucleotide (an oligonucleotide having a sequence complementary to a first region and an optional sequence) are hybridized with a specific nucleic acid in a sample having the specific sequence (a sequence composed of the first region, the second region and the third region in which the first region is located on the downstream side of the second region and the second region is composed of a polymorphic base to be detected and located on the downstream side of the third region). Thereby, a triple-stranded structure is formed and a nucleic acid fragment containing the flap sequence is liberated with a flap endonuclease to detect the nucleic acid fragment by using an electrophoretic apparatus.
