A method for operating a file system and a data processing device thereof are provided to use a single API(Application Program Interface) even if the data processing device like a mobile terminal uses different file systems. More than one data storing part operates different file systems. A controller(130) manages the different file systems through the single API by registering each file system as a virtual folder. The data storing part includes the first data storing part operating the first file system and more than one second data storing part operating more than one second file system accessed by the virtual folder. The controller includes a manager(132) managing files by each directory by registering each file system as the virtual folder and an API executor(133) executing the API accessing each file system based on the directory.
