It is intended to provide a method of constructing a gene expression image and a system for constructing a gene expression image whereby the expression patterns of genes in a remarkably large number (more specifically speaking, about 30,000 types), compared with the existing cases, can be three-dimensionally presented. Namely, a gene expression image is constructed by cutting a sample, photographing the sectional view of the cut sample, constructing a three-dimensional image of the sample based on a plural number of the sectional view images thus photographed, measuring the gene expression amount in the sample based on a plural number of pieces obtained in the step of cutting the sample, and then constructing the desired gene expression image, in which the expression state of the gene in the sample is related to the three-dimensional image of the sample, by using a specific image reconstruction technique on the basis of the three-dimensional sample image that is constructed above and the expression amount that is measured above.
