PROBLEM TO BE SOLVED: To provide a nucleotide derivative having fluorescence-emitting properties with high discriminativeness in making a nucleotide sequence analysis by hybridization. SOLUTION: The nucleotide derivative comprises two kinds of fluorescent substances via a linker on the base therein. When a polynucleotide derivative having the above nucleotide derivative is hybridized with the mating strand and stands against a specific base, the above two kinds of fluorescent substances enable fluorescence by FRET(fluorescence energy transfer) to be emitted.
