A control system guide structure of a manual transmission is provided to place a lever at the accurate position and reduce the shaking of a lever by removing clearance in a guide structure. A control system guide structure of a manual transmission comprises a cylindrical guide plunger(10) provided with a spring(20) inside; a projection unit(11) protruded from an end of the guide plunger, and supported by the spring; a guide unit(30) formed with plural slopes(31) interlocked with the projection unit; and a control unit(40) movably installed to the guide unit. The slopes of the guide unit shapes plural mountains stretched in a horizontal direction. A recessed unit is formed at a part where the projection unit contacts with the slope of the guide unit.
