A method for authenticating a user in a patent application management system is provided to strengthen protection for information in patent search and application by applying a biometric authentication technology to the patent application management system. When the user requests authentication, a communication terminal receives biometric or user information by operating a biometric recognition device or an identification device. The communication terminal generates data needed for the authentication from the biometric or user information. The communication terminal transmits the generated data to an authentication server by connecting to the authentication server(S21). The authentication server compares the received data with user authentication information stored in an authentication information database. In case that the received data is matched with the authentication information, the authentication server generates and assigns an authentication number matched with the received data to the mobile terminal(S22).
