A fuel supply system for a dual fuel tank type vehicle is provided to prevent fuel from flowing backwardly through an upper channel, by opening the upper channel only when a predetermined pressure is applied to a lower channel. A fuel supply system comprises a high pressure pump(210), a first pipe(230), a return pipe(222), a second pipe(231), and a fuel outlet pipe(235). The high pressure pump is arranged in a pump housing(200), and supplies fuel to an injector(224). The first pipe is connected to the high pressure pump so as to supply fuel having a predetermined pressure to the injector. The return pipe is connected to one side of the injector and one side of a shuttle valve(300), and permits a part of fuel supplied to the injector to return. The second pipe is connected to the first pipe, and opens/closes flow of fuel returned from the injector by applying pressure to the other side of the shuttle valve. The fuel outlet pipe is connected to the shuttle valve, and permits fuel of the return pipe to flow toward the pump housing through the valve when the shuttle valve opens.
