<P>PROBLEM TO BE SOLVED: To obtain a fuel cell system capable of restraining deterioration of a hydrogen separation film constituting a fuel cell. <P>SOLUTION: In the fuel cell system 10, a hydrogen separation film separating hydrogen from fuel gas supplied from a fuel gas supplying part 12 to an anode flow passage 16 is arranged between the electrolyte and the anode flow passage 16 of the fuel cell 14. The separated hydrogen electrochemically reacts with oxygen supplied to a cathode flow passage to generate power. When it is judged that the temperature of the hydrogen separation film is lower than a prescribed temperature while power generation of the fuel cell is temporarily stopped, a power generation part controller 52 forms a mixed gas by making the air exhausted from an air pump 44 for cooling and exhausted air for combustion flow together in a fuel gas supply line 20, by switches a valve Va and a valve Vb based on an output signal of the fuel cell 14, and makes the mixed gas contact an anode catalyst by supplying the mixed gas from the fuel gas supply line 20 to the anode flow passage 16.
