An all fiber based short pulse amplification apparatus in a micro unit and a method thereof are provided to output high energy of milli-joule energy level by amplifying an ultra short femto-second laser pulse. A laser gain medium accommodates optical input emitted from a laser pump, and includes a double cladding Ytterbium doped photonic crystalline fiber(DC YDPCF)(105) amplifying and compressing a laser pulse. A positive dispersion fiber part and a negative dispersion part generate net negative dispersion for balance of expansion/reduction of self phase modulation(SPM) and dispersion induced pulse, in order to generate an output laser having a deformation-restricted pulse shape.
