A printing apparatus, a controlling method thereof, and a manufacturing method of a flat panel display are provided to form a uniform thin film on a substrate by improving a structure thereof. A substrate is loaded on a table. A mask(20) is positioned on the table. The mask includes a mesh part(21) corresponding to the substrate and a supporting part(23) surrounding the mesh part. A squeegee(40) is positioned at a supporting part of one side of the mask in order to form a thin film on the substrate by performing a scan-driving process from one supporting part to the other supporting part facing one supporting part on the mask. A squeegee driving unit drives the squeegee. A control unit controls the squeegee driving unit in order to stop the squeegee at the other supporting part and a boundary of the mesh part.
