PROBLEM TO BE SOLVED: To provide a method capable of suppressing an increase in treatment cost to obtain treated water having a high quality in a method for treating nitrogen-containing water including an autotrophic denitrification process using a heterotropic denitrification microorganism. SOLUTION: A first denitrification tank 12 is introduced which carries out the autotrophic denitrification process by serving the nitrogen-containing water including ammonia nitrogen or the like as raw water, an organic substance as an electron donor, and nitrite nitrogen and/or nitrate nitrogen as an electron acceptor. An overflow liquid from the first denitrification tank 12 is fed to a nitrous acid oxidation tank 14 for carrying out nitrous acid oxidation, a part of overflow water from the nitrous acid oxidation tank 14 is recirculated to the first denitrification tank 12 and other parts are fed to a second denitrification tank 16. The second denitrification tank 16 carries out the autotrophic denitrification process by serving the ammonia nitrogen as the electron donor and the nitrite nitrogen as the electron acceptor.
