<p><P>PROBLEM TO BE SOLVED: To provide a method for producing a sample set, capable of efficiently handling objects and, especially, used for improving efficiency of control and an experimental procedure of samples which are stored in a sample container equipped with a plurality of storage parts, to provide a program for aligning genes, to provide the sample set, and to provide a program for aligning the objects. <P>SOLUTION: In this method for producing the sample set, a node size is calculated with respect to each of nodes 41, by using an acyclic directed graph in which an annotation of a gene in gene ontology is used as the node 41 and defining a node size 44 of an arbitrary node 41 as a number of all of genes belonging to the node and to all of nodes existing in lower layers of the node. Then, the genes are aligned in such a manner that genes (gene name indication 43) belonging to annotations of parent nodes are aligned, by conducting depth-first search in order according to magnitude of the node sizes starting from a root node (node A), after genes (gene name indication 43) belonging to annotations of children nodes are aligned.
