PROBLEM TO BE SOLVED: To provide a method for selecting and acquiring a domain polypeptide interacting with a target substance, to provide a method for identifying and acquiring a structural motif, and to provide a method for designing a molecule interacting with the target substance. SOLUTION: A pharmaceutical compound interacting with the target substance is designed as follows: the domain polypeptide which is necessary for interacting with the target substance is cut out of a protein and acquired, by utilizing a cell-free protein displaying procedure, in a method for analyzing a protein or a polypeptide interacting with the target protein; the structural motif comprising an amino acid sequence which is necessary and sufficient for interacting with the target substance is identified, by analyzing an amino acid sequence of the acquired domain polypeptide; and the pharmaceutical compound is designed, by estimating a combining space based on a three-dimensional structure of a complex of the structural motif with the target substance.
