PROBLEM TO BE SOLVED: To provide a fuel cell system capable of surely enhancing power generation efficiency of a fuel cell in normal operation, and to provide the control method of the fuel cell system. SOLUTION: The fuel cell system 10 arranged along a frame 200 of a motorcycle includes a fuel cell 12 having a cathode 12c, an air pump 34 supplying air containing oxygen to the cathode 12c, and a CPU 72 controlling the operation of a component of the fuel cell system 10. In the normal operation, the CPU 72 judges according to necessity whether oxygen deficiency treatment making the cathode 12c of the fuel cell 12 in an oxygen deficiency state should be executed or not, and when judged that the oxygen deficiency treatment should be executed, stops the air pump 34.
