PROBLEM TO BE SOLVED: To provide a method suitable for mass screening for a rapid determination of only the presence or absence of variation of gene without needing an expensive device and a complicated analysis. SOLUTION: The invention relates to the screening method for variant gene comprising at least following steps, a first step preparing an array on a solid phase arranged to comprises a completely pairing probe spot to the basic sequence of a specimen nucleic acid without variation, a mismatched probe spot with a mismatch of a base, and a mismatched probe spot with a mismatch of two bases or more, a second step carrying out a hybridizing reaction of the array and the specimen, and step detecting the signal from the spot of the array obtained by the step 2 by using a detecting device which detects the signal as the sum of signals from a plurality of spots in the region including a plurality of spots on the array, and setting a plurality of above regions as capable of obtaining a relation of specific signal, and determining the presence of variation by comparing result of the step 2 of the object to be measured with the result of the step 2 of the specimen without variation.
