A method of modifying a nucleotide chain comprising treating the nucleotide chain (I) to be modified, which has a nucleotide sequence carrying a specific base such as hypoxanthine (Hx) in the 3'-side, with an enzyme specifically digesting the nucleotide having the specific base as described above, imparting a functional group (for example, an aldehyde group) capable of binding to a desired modification substance (for example, NH2R having an amino group) to the 3'-end of the nucleotide chain (I), and then attaching the modification substance to the 3'-end of the nucleotide chain. In this method, the nucleotide chain having the nucleotide sequence carrying a specific base that serves as the substrate of the enzyme at the 3'-side is employed for the subject to be modified. Thus, the nucleotide sequence moiety alone is digested to thereby form a functional group that reacts with a desired modification substance and binds thereto. Owing to this process, the nucleotide chain can be directly modified with the modification substance and, therefore, can be easily labeled or tagged. In the case where the nucleotide chain is to be immobilized, moreover, the modification substance can be stabilized as a linker and thus rigid immobilization can be established.
