PROBLEM TO BE SOLVED: To provide a method for analyzing nucleic acid sequence enabling a mass analysis using multiple kinds of probes and easily and quickly determining the base sequence, etc., and provide an apparatus for the analysis. SOLUTION: A probe group composed of probes completely and/or incompletely matching to at least a part of target nucleic acid is prepared for each target nucleic acid, a specimen containing multiple kinds of target nucleic acids is brought into contact with each probe group under a proper condition, the hybrid signal intensity is measured for each of the completely and/or incompletely matching probes to obtain the 1st signal data corresponding to the completely matching probe and/or the 2nd signal data corresponding to the incompletely matching probe, a data under an optimum reaction condition associated with the probe group is extracted from the 1st and/or 2nd signal data as the 1st and/or 2nd test data, the 1st and/or 2nd test data are subjected to filtering treatment to determine the sequence of the target nucleic acid in the specimen nucleic acid, and the determination results of the whole target nucleic acids are integrated to complete the nucleic acid sequence analysis.
