PROBLEM TO BE SOLVED: To provide a microscope system in which movements of samples is surely measured in long-time observation analyses. SOLUTION: The microscope system 100 includes: a stage 101 on which a observation sample 102 is to be placed; and an objective lens 109 disposed as to face the observation sample 102 placed on the stage 101. The position of the stage 101 can be electrically controlled in an X-Y-Z direction. The microscope system 100 also includes: a stage X-Y control part 115 which controls the position of the stage 101 in an X-Y direction; and a stage Z drive control part 116 which controls the position of the stage 101 in the X-Y direction. The microscope system 100 further includes a heretofore known active type autofocus unit 118 for microscope use. After autofocus is performed for a slide glass or cover glass by an autofocus part, a focusing drive part makes at least one of the stage and the objective lens move by a predetermined constant amount.
