PROBLEM TO BE SOLVED: To provide a method of homology searches that enables easy execution of homology searches, while reducing the time associated with the homology searches. SOLUTION: A computer system, comprising a homology search server 401 for conducting homology searches, a homology search requesting terminal 406 for requesting homology searches, and a homology search manager's terminal 408 for defining the execution environment of the homology searches, is used to conduct the homology searches. A plurality of databases, serving as targets are selected from the homology search requesting terminal 406 and the names of the databases selected as the targets, are sent to the homology search server. Using sequences registered in the database of nucleic acids or proteins, i.e., the kind of database selected as the target, the homology search server 401 identifies the database, whereby the homology searches are conducted, using the number of usable CPUs defined by means of the homology search manager's terminal 408 for each target database selected.
