PURPOSE: A system for removing moisture of an air conditioning apparatus for a vehicle and a method for controlling the same are provided to effectively remove moisture generated in a duct by operating a blower and a thermoelectric element, thereby preventing the propagation of molds and bacteria and inflow of bad smell. CONSTITUTION: A thermoelectric element(32) is installed at an evaporator(30) for evaporating moisture of a surface of the evaporator. A first temperature sensor(34) and a first humidity sensor(36) detect the temperature and the humidity of the surface of the evaporator. A second temperature sensor(14) and a second humidity sensor(15) are installed in a duct(10) at a position before air passing through the evaporator is flowed into each ventilation path(12). A third temperature sensor(16) and a third humidity sensor(17) are installed in the duct at an upper stream side. A control unit judges starting off and door locking for controlling operation of an inside and outside air control actuator(54), temperature control actuators(64a,64b), a blower motor(22), and the thermoelectric element based on signals inputted from the temperature sensors, the humidity sensors, and an outside air temperature sensor.
