PROBLEM TO BE SOLVED: To provide a substrate for immobilizing polynucleotide, its manufacturing method and an microarray capable of performing highly accurate gene analysis, arraying micro-spots of the polynucleotide with higher density, and performing more gene analyses at one time. SOLUTION: In this substrate 10 for immobilizing the polynucleotide, having a fixed support 100 having at least the surface comprising a carbon-based material, a chemical modification part 301 arrayed discretely two-dimensionally is provided on the fixed support 100.
