PURPOSE: A robust genotyping method using DNA chip and DNA chip used therein are provided, thereby robustly detecting genotype of a target sample using selected optimal probe pairs, and improving accuracy of genotyping. CONSTITUTION: The robust genotyping method comprises using DNA chip containing optimal probe pairs consisting of a probe which completely corresponds to the normal gene and a probe which completely corresponds to the mutated gene in each mutation site, wherein two or more of the probe pairs are arrayed in the DNA chip; the optimal probe pairs are selected by the steps of: designing a plurality of different probe pairs consisting of a probe which completely corresponds to the normal gene and a probe which completely corresponds to the mutated gene by using an in-silico method, fixing the different probe pairs on a substrate, hybridizing a standard nucleic acid with the substrate, collecting hybridization intensity data, and selecting one probe pair having the highest value calculated by using an equation using the hybridization intensity data.
