PROBLEM TO BE SOLVED: To make it possible to rapidly conduct discrimination on existence or nonexistence of a target base sequence in a test polynucleotide existing in a sample solution, a difference from the target base sequence, or the like, through simple operations with reliability. SOLUTION: An analytical method conducts the discrimination on at least one item selected from the existence or nonexistence of a polynucleotide (A) having the target base sequence in the test polynucleotide, the existence or nonexistence of a polynucleotide (B) not having the target base sequence in the test polynucleotide, and the difference from the target base sequence in the polynucleotide (B). Further, the analytical method has a detecting process for introducing the sample solution which contains the test polynucleotide, a single-stranded probe compound having a base sequence complementary to the target base sequence and a fluorescent intercalator into a capillary detection channel whose temperature is uniformly controlled to be kept at a specified temperature as the whole, and then measuring fluorescence intensity, so that the discrimination is conducted based on a change of the fluorescence intensity with the elapse of time.
