Techniques for annotating sequences. In one aspect of the invention, a metho d is provided for annotating a query sequence. The method comprises the following steps. Patterns associated with a database, comprising annotated sequences, are accessed. Attributes are assigned to the patterns based on th e annotated sequences. The patterns with assigned attributes are used to analy ze the query sequence.
