PURPOSE: An apparatus and a method for controlling operation of a reciprocating compressor are provided to improve efficiency of a system by keeping fixed stroke regardless of load by calculating stroke deflection using current of a motor and phase difference between the current of the motor and stroke to compensate the stroke deflection. CONSTITUTION: An apparatus includes a stroke estimation unit(60) calculating stroke estimation using voltage and current impressed to a motor and motor parameter; a deflection compensating stroke calculation part(70) calculating deflection compensating stroke using the stroke estimation, the current of the motor and reference current; a stroke command value determining part(10) comparing the deflection compensating stroke and the stroke command value, and adding and subtracting stroke command compensation value to determine stroke command value; and a stroke controller(30) comparing the stroke command value and the stroke estimation, changing voltage impressed to the motor correspondingly, and controlling stroke.
