PURPOSE: An apparatus and a method for controlling operation of a cryogenic refrigerator are provided to accurately control temperature of the cryogenic refrigerator. CONSTITUTION: An apparatus includes a voltage detecting part(20), a current detecting part(10) and a temperature detecting part(30) detecting voltage and current impressed to a motor and current temperature; an offset compensating part(40) converting the detected current and voltage of the motor and current temperature into digital signal to compensate offset; a stroke estimation part(50) estimating stroke using the detected current and voltage of the motor and motor parameter; a comparator(70) comparing the detected temperature with reference temperature to output signal on the difference; a reference stroke command determining part(80) determining reference stroke command value depending on the signal on the difference; and a stroke controller(100) comparing the reference stroke command value with stroke estimation to change voltage impressed to the motor correspondingly and control stroke.
