PROBLEM TO BE SOLVED: To provide a system capable of designing and simulating a hyper- parallel molecular calculation system of a very high speed including bio- molecular calculation. SOLUTION: This bio-molecular calculation system designing system 1000 is provided with a molecular structure generating system 10 for generating a plurality of prototypes having conductive three-dimensional molecular structure according to a self organization mechanism of a bio-molecule, using gene network information concerned in a gene and a protein synthesized based on the gene as an input, a simulation model generating part 20 for generating a mount simulation model comprising parallel processing calculation elements for the each prototype of the three-dimensional molecular structure, and a simulation operation part 30 for performing an electric performance test simulation using the mount simulation model to output conductive three-dimensional molecular structure information.
