PROBLEM TO BE SOLVED: To provide a method for operating a system for decomposing a metal cyano complex for treating a liquid containing the metal cyano complex by using decomposition microorganisms maintaining a high treatment capability for a long period of time. SOLUTION: The method for operating the system for decomposing the metal cyano complex has an inflow process step of continuously admitting a prescribed volume of the non-treated liquid containing the metal cyano complex into a biological treating vessel 1 for biological treatment, a biological treating process step of bringing the non-treated liquid and the decomposition microorganisms for decomposing the metal cyano complex within the treating vessel 1 and obtaining a liquid mixture containing these, an outflow process step of allowing the liquid mixture of the volume meeting the volume of the inflowing non-treated liquid to flow out continuously from the treating vessel 1, a separating process step of introducing the liquid mixture into a separating means 2 disposed downstream of the treating vessel 1 and obtaining the treated liquid separated and removed of the microbial cells of the decomposition microorganisms, and a returning process step of returning at least a portion of the treated liquid to the treating vessel 1 at a predetermined ratio.
