PURPOSE: An air conditioning unit having two layer air flowing system is provided to simplify the structure of the air conditioning unit by combining a door guiding the flow of air and a separating wall. CONSTITUTION: An air conditioning unit having two layer air flowing system comprises an air conditioner case(10) having an evaporator(1) and a heater core(2) installed at regular intervals at the inside, defrost vent(13), face vent(14), and floor vent(15) communicated with the inside of a vehicle; a first butterfly door(30) installed between the evaporator and the heater core inside the air conditioner case to rotate with dividing the evaporator and the heater core upward and downward and opening and shutting the front of the heater core; and a second butterfly door(40), of which the middle is installed at the rear of the heater core to rotate, dividing the rear of the heater core upward and downward and opening and shutting the rear of the heater core and the floor vent. Therefore, the first and second butterfly doors divide the inside of the case into upper and lower floors, and open and shut the heater core and the floor vent.
