PROBLEM TO BE SOLVED: To provide a method for measuring microorganisms, capable of stably measuring numbers of live fungous cells and killed fungous cells with high accuracy, and to provide an instrument for the same. SOLUTION: This method for measuring the microorganisms comprises a first step where whole fungi given as a specimen are stained with a fluorescent reagent which makes only the killed fungous cells fluoresce and the fluorescing killed fungous cells are measured and a second step where the whole fungi given as the specimen are subjected to fungicidal treatment, the whole fungi subjected to the fungicidal treatment are twice stained with the fluorescent reagent, and the fluorescing killed fungous cells are measured, wherein a numerical value measured in the first step is compared with another numerical value measured in the second step, so that the numbers of the live fungous cells and the killed fungous cells are calculated.
