PROBLEM TO BE SOLVED: To provide a method for operating a membrane treatment apparatus by which the clogging, of an air diffusing hole of an air diffuser can be easily solved and the air-scrubbing of a separation membrane can be stably continued. SOLUTION: This method for operating the membrane treatment apparatus having a separation membrane module and the air diffuser disposed under the separation membrane module comprises a step to supply a cleaning liquid to the inside of the air diffuser for 5 seconds to 5 minutes for cleaning the air diffuser.
