PURPOSE: An apparatus and method for controlling an immobilizer are provided to prevent preliminarily a theft of a vehicle owing to a failure of an immobilizer system by operating a transmission control unit to fix the transmission lever at an N or P stage. CONSTITUTION: A control apparatus of an immobilizer for a vehicle comprises a key switch(10), an immobilizer control unit(30), an engine control unit(50), an engine driving unit(60), a transmission lever position sensing sensor(70), a transmission control unit(80) and a transmission driving unit(90). In a failure of the immobilizer, the transmission driving unit(90) is controlled to prevent a switching of a transmission lever from an N(Neutral) or P(Parking) stage to a D(Driving) or R(Reverse) stage at the transmission control unit(80). That is, the transmission control unit(80) is controlled through communication between the engine control unit(50) and the transmission control unit(80), so that the transmission lever is fixed at the N or P stage.
