PROBLEM TO BE SOLVED: To provide a method for selectively detecting and automatically counting microorganisms in aqueous environment, soil environment, artificially polluted environment, wastewater treatment environment, biologically derived samples, etc., particularly those living in soil/deposits rich in abiotic particles. SOLUTION: This method for detecting microorganisms is characterized by the following practice: a microscopic fluorescence spectrum image involving the microorganisms in a sample dyed with a fluorescent dye is obtained under such conditions that single cell in the microorganisms in the medium covers at least one pixel, the fluorescence spectrum is obtained for each pixel, and the waveform component of the sample's fluorescence spectrum thus obtained is compared with the respective waveform components of a reference microorganisms' fluorescence spectrum, a contaminant fluorescence spectrum and a background fluorescence spectrum.
