PROBLEM TO BE SOLVED: To provide a method of rapidly discriminating with high accuracy whether an amino acid sequence is membrane protein or not. SOLUTION: (a) A hydrophobic index H, an amphipathic property index A and a non-charge index C are assigned on 20 amino acid of a protein component. (b) A hydrophobic core index Icore of the amino acid sequence is computed using 5 to 9 windows W. (c) The Icore value is plotted as an axis of ordinate, and the amino acid chain of the discriminated protein is plotted as an axis of abscissa. (d) A segment wherein the number of amino acid residual groups exceeding a fixed threshold value is 15 or more, is set as the candidate of primary type membrane penetrating helix. (e) The twice average hydrophobic property and average amphipathic property of each candidate is computed. (f) When the primary type membrane penetrating helix does not exist according to a fixed discriminant, the discriminated protein is recognized as water soluble protein.
