PROBLEM TO BE SOLVED: To provide a method of manufacturing functional organic thin films having high accuracy even in very small areas. SOLUTION: The method of manufacturing the functional organic thin films fixed by covalent bonding to the prescribed portions of a base material surface has a pretreating process step of subjecting the prescribed portions (or the portions exclusive of the prescribed portions) of the base material surface to active hydrogen exposure treatment (or active hydrogen removal treatment) to form these prescribed portions to the regions having the higher exposed active hydrogen density than that in the portions exclusive of the prescribed portions and a film forming process step of bringing a compound having a functional group reactive with the active hydrogen and a functional group having functionality into contact with the regions having the high exposed active hydrogen density and forming the functional organic thin film in the prescribed portions of the base material surface by reacting this compound and the active hydrogen in the regions described above.
