An electrophoresis apparatus comprising a separation unit with a first electrolyte chamber and a second electrolyte chamber, a first sample chamber and a second sample chamber, a first ion permeable barrier positioned between the first sample chamber and second sample chamber which prevents substantial convective mixing between the contents of the first and second sample chamber, a second ion permeable barrier positioned between the first electrolyte chamber and the first sample chamber which prevents substantial convective mixing of the contents of the first electrolyte chamber and the first sample chamber, a third ion permeable barrier positioned between the second sample chamber and the second electrolyte chamber which prevents substantial convective mixing of the contents of the second electrolyte chamber and the second sample chamber.
