Methods for diagnosing and monitoring autoimmune inner ear diseases such as Meniere's disease by combining a sample with one or more antigens and detecting the binding of antibodies in the sample to the antigen. The antigen is an inner ear collagen protein or peptide including type II collagen, type IX collagen, or type XI collagen. Binding is detected using an assay method such as an ELISA immunoassay. The assay may further include one or more additional inner ear antigens such as the signal transduction protein Raf-1, the myelin protein P0 and beta-tubulin.
