PROBLEM TO BE SOLVED: To provide a method for separating a nucleic acid fragment by which the nucleic acid fragment synthesized in the presence of a polymerase can be collected with a high efficiency and a mixed nucleotide can be removed. SOLUTION: This method for separating a nucleic acid fragment comprises adding a primer and a nucleotide to an aqueous solution containing a template nucleic acid, then carrying out a chain extending reaction from the primer in the presence of a polymerase and removing the unreacted nucleotide from the synthesized nucleic acid fragment. A phenol reagent 3 is initially fed to a container 1 storing a reactional liquid 2 after completing the chain extending reaction and the phenol reagent 3 and reactional liquid 2 are mixed and stirred. After the stirring, an aqueous phase 5 and a phenol layer 6 are separated to recover the aqueous phase 5 thereof. The synthesized nucleic acid fragment is contained in the aqueous phase 5 and, on the other hand, the unnecessary unreacted nucleotide migrates to an interlayer 7 and is removed. Thereby, only the aqueous phase 5 can be collected to thereby separate the nucleic acid fragment from the unreacted nucleotide.
