PURPOSE: A control system of an air conditioner for a vehicle is provided to prevent unnecessary fuel consumption required for driving a compressor and to inhibit undesired cooling by blowing air with a blower fan motor. CONSTITUTION: A control panel(40) outputs an electric key signal to a control unit(50) when a user selects a cooling mode through the control panel. The control unit outputs a drive control signal for driving a sub-engine(64), a cooling fan motor(70) and a blower fan motor(71) to each drive unit(60,61,62) and outputs a switching control signal to a switch unit(69). As the sub-engine is started, a compressor(65) is driven to compress refrigerant into high-temperature high-pressure refrigerant. A cooling fan is rotated by a cooling fan motor(70) to liquefy the compressed refrigerant in a condenser. A blower fan is rotated by the blower fan motor to liquefy the refrigerant and to eliminate water and impurities by a receiver driver. The low-pressure refrigerant exchanges heat with ambient air. The heat-exchanged refrigerant is compressed again and the heat-exchanged cold air cools inside of a vehicle through the blower fan.
