The present invention relates to a ballast water treatment system which comprises: an engine room wherein an engine of a ship is installed; a ballast water treatment unit installed in the engine room; a first ballast pump transferring ballast water to the ballast water treatment unit; a ballast tank connected to the first ballast pump by a main pipe, wherein the ballast water is transferred to be stored through the main pipe; a second ballast pump submerged to be installed in the ballast water of the ballast tank; and a branch pipe branched from the main pipe to transfer a portion of the ballast water transferred in the first ballast pump to a stern tank. Therefore, an additional explosion proof space is unnecessary to reduce an installation cost.
