A method for controlling a motor-controlled in-car sensor of an FATC(Full Automatic Temperature Control) system for a vehicle is provided to control the intensity of a motor of an in-car sensor and a pulse width modulation duty for reducing noise and precisely detecting room temperature. A method for controlling a motor-controlled in-car sensor of an FATC system for a vehicle includes the steps of stopping a motor of an in-car sensor if an ignition key is on and an engine is off for less than a predetermined time(S13~S17); driving the motor of the in-car sensor if the ignition key is on and the engine is off for more than a predetermined time, wherein a pulse width modulation duty for minimum current control and noise reduction is low(S19,S21); and driving the motor of the in-car sensor as the engine is turned on, wherein the pulse width modulation duty is high(S23,S25).
