Disclosed are an apparatus and a method for controlling a power supply system in a ship. The method of the present invention includes the steps of: allowing a converter to convert high-voltage power received from a main battery into predetermined low-voltage power and to supply the converted voltage to an electric field load; controlling the output of the converter by a constant current when an output current of the converter gets out of an allowable value; and supplying the power of the converter and power of an auxiliary battery to the electric field load.
