A sample data reliability evaluation method and a sample data reliability evaluation device for objectively evaluating the reliability of gene polymorphism data even if the polymorphism data including polymorphisms which polymorphism analysis of, especially, gene polymorphism finds a few polymorphisms is obtained. The representative distance between the same cluster samples and that between different cluster samples are calculated for each sample data item in a sample data set. From one or more pairs of the calculated representative distance between the same cluster samples and that between different cluster samples, a reliability evaluation index for evaluating the reliability of a sample data subset is calculated for each sample data subset. On the basis of the calculated one or more reliability evaluation indices, the reliability of each sample data subset is evaluated.
